Why is the “Zero-Thermal-Strain Reference Temperature” that is defined in Engineering Data not producing a material-dependent reference temperature (REFT)?

That quantity is not the reference temperature (REFT) that is used in thermal strain calculations. It is the definition temperature (DEFTEMP) used in the MPAMOD command to convert temperature-dependent SCTE data. REFT is specified in the Detail panel for each body. It is not specified in Engineering Data.
