I have a model that contains several bodies that cannot be selected by windowing around them or using control-A. They can be selected individually. I found that if I place them in new components the selection functions normally. Any ideas on what is happening here?

  This usually occurs when any random component except the topmost one, is activated. Activate the topmost component and you should be able to select all bodies using box selection and control-All key.
